Did you look in the CONFIGURATION FILES section in 'man emerge'? It tells you how to manually fix this and other useful tools you can use to make it quicker and easier.

Funtoo have many utilities (portage-utils gentoolkit, present in stage3 but also genlop and others).
 
One of the (for me) more important is the 
[code]
# revdep-rebuild

That search for "broken libraries" and recompile automatically that must be ricompiled to have the total "consistence of the system"
